If my car I would continue to look for a senior transmission. The nose and input shaft would both need to change to the larger size for the junior trans to fit the clutch. The bigger issue is the junior R9 OD on the new box is of lighter construction and has a planetary gearset and overrunning clutch with 3 pinions while the senior R9-A-1 OD is much larger with 4.

Based on some findings others have made when repairing their senior OD units the smaller planetary was installed as a repair part at some point and was in sad shape thus causing the problems. Even if you make the input shaft swap the junior OD may not be able to withstand the torque of the large engine long term so you would probably need to address that too.
