The holes get pushed down and you have to flatten out the flange so the bolts will pull down evenly if you want to avoid leaks.

You need a piece of metal that will fit into the flange from the outside side then tap with a hammer on the inside side. Just enough to make the flange even all the way around. A piece of wood will do if you do not have a piece of metal.

Silicone will do if you do not have a gasket. Don't go overboard, you don't want big gobs of silicone floating around in your tranny. Put a bead of silicone around the flange. Bolt the pan on finger tight and let it alone overnight or as long as possible, then tighten snug. Now you can fill the pan and it will not leak
