Most air flow trans coolers are used in conjunction with the stock fluid to fluid units, at least on the heavy diesel pickups my friends and i run. In fact, most heavy pickups like my D-350 Dodge with the Cummins diesel run both from the factory. The aftermarket air to air units usually do recommend you use them in conjuction with the stock coolant cooler.

Usually the only time the stock cooler is removed or bypassed is heavy mountain towing, a modified engine that may run hotter than normal, or when the stock cooler is defective/ damaged. My 56s stock cooler was plugged, thats why i bypassed it.
