There is a retaining ring to prevent the shaft from going inside the case. That is a good thing because the shaft has a pin which fits into a groove on the throttle valve. That is shown on the second photo. Even if you could drive it inside, it would be next to impossible to pull shaft back into position and get the pin back in the groove without pulling the pan to verify.

You might be able to drill a small hole or two in the seal and using a sheet metal screw threaded into the hole, pull the seal out. Just be very careful not to scratch the sealing surface on the shaft. If that is not feasible then pulling the pan and removing the shaft and seal as the manual shows is the option.
