If it's a neatly drilled hole partway through the flywheel, it's probably for balance. Many cast rotating parts that were factory balanced will have from one to a number of such holes where metal was removed to bring the part into dynamic balance.

I remember reading, I think in one of the first Packard Pointers, that c. 1910 it was one specific guy's job at the factory to wield a drill to balance the flywheels on a stand. Something which surely took a lot of practice to get good at.
